I've had very few issues doing it manually, far less than I had with NMM. I prefer to install manually as I know where the files are going. Granted, I've not used the latest update of it, so maybe it has improved. Personally I've had more hassles using NMM in the past, (with it not putting files in correct locations, not downloading files properly etc) then I've had installing manually.
